Okay, here is the complete story for Cia for those curious, played through the game and the DLC missions that star her. THERE IS RELEVANCE HERE!
I glossed over some stuff, but that's the basic plot of the game(at least all bits involving Cia), Cia's route has 4 missions, which I basically described above, and she's fun to play as, really OP, and sexy. Though it's really going to take forever to get her second level weapon since it's all the way up in the upper right corner on the Master Quest map in adventure mode(basically a whole nother adventure mode built for getting skins for everyone and the three's weapons). Oh, and her mace/magic rod also operates as a whip/flail, so yeah, lots of whipping her enemies into submission. She also has some sort of grind/heel stomp move that hurts everything around her.

- Ok, so Cia is the witch who watches the balance of the triforce. She sees link as special, like her, but laments that he is connected to Zelda.
(Side rant: though she could take the Link to the Past version, where Zelda and Link are brother and sister, likewise while they are usually together, there not that together, but yeah, having another woman bound to him would probably be a problem regardless)
This is where the spirit of Ganon comes in. Ganon had his essence locked away in 4 different periods of time, but his spirit lingered on. Taking advantage of Cia's loneliness, it corrupted her(so yeah, EC MD). This causes her goodness to spill into a gem and split off. So, to be clear, Cia, the original, is completely corrupted(it uses this language quite heavily). Lana is a new persona born from the gem. She still harbors feelings for Link, yet also cares for Cia's well being, she tries to get Cia to stop, but never open us a fusion possibility, she is her own person. Also, fun fact, is Cia's victory vid after matches(shown first in the vid above), it clearly shows Lana's energy balls coming at her, which Cia crushes. Then it switches to a first person view as the viewer(Lana clearly) is attack by the Dark Links as Cia approaches her laughing maniacally, rod in hand.
Cia now lust for the Triforce's power to make her dreams come true, but is unaware of Ganon's influence. She then proceeds to acquire her generals Valga and Wizzaro. Wizzaro proves to be a power hungry schemer and Valga gas too much pride as a warrior. After Cia proceeds to beat the crap out of both of them, she hypnotizes them to obey her(so MC FD), however, it's just in text bubbles. This hypnosis holds out for a majority of the game. Cia then gets the triforce and uses it to unlock Ganon's seals(under Ganon's influence). Then she proceeds to bring Zant and Ghirahim under her control through beating them. Zant submits when Cia captures him, while Ghirahim feels the presence of his lord within her and gives himself over after a fight, thus adding them to her growing collection of generals.
In the land of Twilight, Midna claims that is was Cia who changed her into her current form(though Cia's side implies it was Zant) and gives her a hair punch, knocking off her cowl to reveal how similar she looks to Lana. Lana then tells the others the whole story. Cia meanwhile has retreated, and at this point the 3 fragments of Ganon she has collected separate(one assumes for power) and form her to form Ganondorf. Ganondorf remarks that he is still missing some power, but that Cia was his favorite puppet, and proceeds to use his power to chain her to the wall. Cia, outraged at the thought of being anyone's puppet, burst free and uses the power of the triforce to temporarily seal Ganondorf away, causing it to split, though she still retains power. She vows to him as he is being sealed that she will collect it again and be it's rightful owner as well as achieve her dream of making Link hers. from there she promptly lures Link into a trap and creates Dark Link from his pride and ego of being the Master Sword's wielder(so a little corrupted by power). Link eventually destroys the copy only for four more to appear, however the others come to his aid and tell him he doesn't have to fight alone, so the power of friendship crushes darkness in Link. I know there aren't a lot of fans of this moment in the Zelda franchise as it feels tropey, because Zelda games are mostly about you being the lone hero, but it felt very fitting to me, since everyone else can pitch in in this game. Cia, despaired by this latest turn of event uses the darkness in her own heart to create more minions to stop them while she flees. Lana says this will destroy Cia and begs her to stop. Also, Ganondorf shows up and makes his advance towards Zelda while the others are escaping, Link fights him off though, lacking the triforce and the 4th piece of his power.
After that Ganondorf shows up on Cia's doorstep wanting the trifroce of power. Cia's mind control of Valga and Wizzro fades as she uses more of her own darkness, driving her further into insanity to achieve her dream. Wizzro turns traitor after seeing Ganondorf's power with the creepiest line in the game(something along the lines of "Wow, look at how Ganondorf controls those monsters, he's really got it going on, PLEASE LET ME SERVE YOU!", and from this point I hate Wizzro with an undying passion). Valga on the other hand sees her becoming unstable and instead just wants to have a true fight with Ganondorf. Lana appears though and both she and Cia work together to defeat Ganondorf, besting him in combat as well as sealing Wizzro back into his ring and bringing Valga back under her command. Needless to say Ganondorf is pissed at being bested by her, again. Lana tries to appeal to Cia to stop using her own darkness as it will kill her, but Cia demands that she leaves.
Back to the main story, the Hyrulian forces make their way towards Cia. Cia creates more versions of her ideal hero to defend herself(Dark Links), and gives Valga some true power. However Valga is eventual convinced to reject her power and be a true and noble warrior, Link fights Cia and defeats her, and she dissolves away due to using up all her power. In her last moment, she ask Lana how was she not consumed by the same passions, and Lana says she put it behind her. From there Lana becomes the new watcher of the Triforce as well the holder(not wielder) of the Triforce of power... Though Ganondorf has his own thoughts on that...

It's worth mentioning that Lana's costume is EC too.
But yeah, most of the costumes are color flipped, like Sheik's and Impa's, while others are references to other characters(Zelda's is Hilda, Ruto is Lulu(Majora), Darunia is Darmani(Majora), Zant's and Minda's coloration reference Shadow Beast, Fi's is Fairy Queen(Wind Waker), Ghirahim is Demise). Not sure about the others yet as they are unlisted yet, but Agitha's costume is more Gothic Lolita, and Cia's is green to imitate Links. It is worth noting that the green recolor goes for all versions of her costume(aka maskless and hatless), and she pulls of green well... It makes me think of green with envy when I see her.
